I discoved after shooting this video that the pinion gear had in fact simply slid down the motor shaft a little bit. When I re-assembled everything, I put some shims behind the pinion to ensure that this never happens again. Although, I'm sure just snugging up the set screw and using some locktite would have been enough.
Good news is, even with the poor alignment of the pinion gear, both the pinion and metal spur were in good shape.
